Number 5: The Death of the Auditore Family

Early on in Assassin's Creed 2, after being introduced to the main protagonist, Ezio Auditore, and his family, the story sends you on an emotional trip. Giovanni Auditore, Ezio's father, is part of a conspiracy created by the master templar, Rodrigo Borgia, who is trying to wipe out the Assassin Order. Ezio comes home one night after running some errands, only to find that his father has been thrown in prison and framed for several crimes, punishable by death. Giovanni tasks Ezio with bring the warrants that will clear his name to his friend, Uberto, who ends up being a secret member of the Templar Order and betrays Giovanni. Ezio watches as his father and his two brothers are hung in public, sending him into a fit of rage and confusion, eventually beginning his journey of vengeance that would span the entirety of the game.
Number Four: A Vow of Silence

This is not really a "moment," but rather something that continues through the entire game. After Ezio's family is hung, which included his little brother Petruccio, his mother goes into shock and will not speak to anyone, including Ezio and his sister Claudia. Claudia explains to Ezio that his mother sits in silence all day, looking at the feathers that her son Petruccio used to collect. Throughout the game, Ezio is able to collect similar feathers, there being 100 in total. If the player collects all 100 feathers, a short cutscene plays where Maria embraces her son and thanks him for not losing faith in her, when she had lost faith in herself. This touching moment takes #4.
Number Three: Ezio's Revelation
Assassin's Creed: Revelations
After three long games of Ezio Auditore's journey, spanning almost forty years of his life, Ezio comes to a revelation at the end of Assassin's Creed: Revelations. He declares how before his family was killed, he was a carefree young boy who lived life for himself, but in the moment his family was lost, his entire life changed. Since that moment, Ezio declares that his life has been a tool in the endless war between Assassin and Templar and that he is tired. Ezio drops his equipment - his blades and armor - and proclaims that after forty long years, his journey for vengeance is finally over and that he will live life for himself from this day forward.
Number Two: A Knife In The Dark
Assassin's Creed: Brotherhood
At the end of Assassin's Creed: Brotherhood, the modern day and series protagonist, Desmond Miles, is tasked with finding the Apple of Eden that Ezio hid away after stopping Cesare Borgia. After spending the last two games, as well as the majority of Brotherhood in the Animus, this is the first real action that Desmond and his companions Lucy, Shaun, and Rebecca have gotten in the series. Throughout the series, Desmond and Lucy's relationship has been built, to the point where it is evident to the player that they have strong feelings for eachother. In this shocking and emotional moment in the Assassin's Creed series, Desmond finds the Apple of Eden, which allows him to speak to a deity known as Juno. Juno proclaims Desmond has a grand fate which he must embark on alone. After this, Juno takes control of Desmond's body, and in perhaps one of the most surprising twists in the series, forces him to stab Lucy with his hidden blade.
Number One: The Death of Altair
Assassin's Creed: Revelations
Altair was the original protagonist of the first Assassin's Creed game who fought the Templars during the Third Crusade. Altair shapes most of the events of Ezio's trilogy by providing him with codex and artifacts that contain information given to him by the Apple of Eden. In Revelations, we finally get to see more of Altair's life played out before us, and it isn't much. The main reason for this, is Altair devoted his life to studying to Apple and it's prophecies. He grew old protecting these secrets, knowing that one day, these secrets would lead Ezio and Desmond to fight the Templars. At the end of Revelations, an old and wary Altair bids farewell to his son and enters his hidden study, where he finally places the Apple of Eden on a pedestal. He then mutters to himself "I will sit and rest for a moment" as he sits down. Altair passes of old age in this moment, the most emotional moment of the entire series.
