Number 50
Waluigi
Series: Super Mario
Waluigi (Mario Party 8)
Waluigi is Luigi's nemesis and rival introduced in Mario Tennis. While Waluigi has never appeared outside the party and sports games, he is always causing mischief with Wario. In Dance Dance Revolution: Mario Mix, Waluigi was the main antagonist, trying to conquer the Mushroom Kingdom through dance. Waluigi, perhaps the most bizarre character in all of Nintendo, starts off our Top 50.

Doopliss
Series: Paper Mario
 
Doopliss (Paper Mario: The Thousand-Year Door)
 
Doopliss is the ghost-like phantom who appears as the boss of Chapter 4 in Paper Mario: The Thousand-Year Door. You meet Doopliss early on in the chapter, and he steals Mario's look and identity, ultimately reducing Mario to just a shadow. The entire chapter is devoted to Mario having to fight his own party members and Doopliss, who is posing as Mario. Even when he is defeated, Doopliss continues to cause mischief and joins the Shadow Sirens and continues to copy Mario and his party members up until the last chapter of the game.

Aganhim 
Series: The Legend of Zelda
Aganhim (A Link to the Past)
  Aganhim is the dark sorcerer who appears as one of the main antagonists of A Link to the Past. Aganhim serves Ganon, who is unable to enter the Light World, and helps him to conquer both realms. It is debated among fans as to whether Aganhim is actually Ganon, or if he is just a pawn, as the guide for the game calls him Ganon's "alter-ego."

King Boo
Series: Super Mario
King Boo (Luigi's Mansion: Dark Moon)
King Boo is the cunning and powerful leader of the Boos that appears in Luigi's Mansion and Luigi's Mansion: Dark Moon. In Luigi's Mansion, King Boo kidnaps Mario and resurrects Bowser, forcing Luigi to take up his vacuum and save the day. He returns in Luigi's Mansion: Dark Moon where he splits the Dark Moon into pieces in order to drive all the ghosts insane, and once again kidnaps Mario. King Boo must be doing something right if he was able to kidnap Mario twice.

Kraid
Series: Metroid
Kraid (Super Metroid)
     Kraid is the monstrous dinosaur-like alien that inhabits the Planet Zebes. He serves as a boss in both the original Metroid and in Super Metroid, where he shoots his deadly belly-button spikes at Samus as she desperately tries to climb them to blast his face.

Zelgius
Series: Fire Emblem
Zelgius (Fire Emblem: Radiant Dawn)
     More commonly known as the Black Knight, Zelgius is Ike's sworn rival and enemy in Fire Emblem: Path of Radiance and Fire Emblem: Radiant Dawn. In Path of Radiance, he serves King Ashnard and proves a powerful enemy of Ike. He returns in Radiant Dawn as Zelgius, a powerful commander in the Capital's army, who ultimately dies at the hands of his sworn enemy Ike.

Hades
Series: Kid Icarus
Hades (Kid Icarus: Uprising)
     Hades is the main antagonist for most of Kid Icarus: Uprising and the true King of the Underworld. After using Medusa, Hades reveals himself as the true mastermind behind the Underworld's attack on Skyworld, and continues his war against them the entire game. He is so powerful, that Pit is unable to defeat him by himself, and ultimately is saved by Medusa just before he lands the final blow.

Black Shadow
Series: F-Zero
Black Shadow (F-Zero GX)
Black Shadow is a powerful being and the "King of Evil." He is wanted by the Galactic Space Federation for his crimes against humanity, yet always finds a way to evade them. Captain Falcon has aided in the attempt to capture him, which leads Black Shadow to enter F-Zero circuits in hopes of killing Captain Falcon in front of millions of fans.

Petey Piranha
Series: Super Mario
Petey Piranha (Mario Super Sluggers)
Petey Piranha is the giant, bipedal Piranha Plant introduced in Super Mario Sunshine. Since then, Petey has become a fan-favorite boss, appearing in many Mario spin-off titles. Petey is known for his mud-related attacks, spitting and puking mud everywhere he goes. This monstrous boss is one of the few Mario bosses to actually continue to have popularity throughout the years, despite how old the game in which he first appeared is.

Sir Grodus
Series: Paper Mario
Sir Grodus (Paper Mario: The Thousand-Year Door)
    Sir Grodus is the leader of the X-Nauts and the main antagonist of Paper Mario: The Thousand-Year Door. Grodus is a power-hungry person and wishes to control all of the world. This leads him to steal Princess Peach, knowing that she would serve as a perfect vessel for the Shadow Queen. Unfortunately, Grodus overlooked the fact that he could not control the Shadow Queen, and ultimately lead himself to his doom.
